Yeah, I get Zion NPCs attacking me every so often in standard missions. It's been happening for ages now. I'm sure it's a glitch, but like Refugee, I just consider them turncoats.

In the third phase of this mission, the NPC that I had to talk to in order to continue was a Patch Daemon and not a Zion NPC. That's not normal.

Heh, three out of the four Merovingian operatives in the second mission phase had a Silver Bullet on them, and they spawned after I had defeated some accelerated Lupines. Coinsidence?

It seems a little bit out of date. The belief that the Assassin was a "hobo in a hockey mask" came from the Merovingian 1.3 missions, and was proven false.
