The Machine mission implied the Intruder is tall. So I think either the Agents that were ported in to deal with him were extra tall by design, or that was the only mistake in the cinematic.

It's not just about damage: the weapon classes vary in damage, re-use timer and accuracy. They're all just as deadly as each other, but in different ways.
