I've always wondered...

Where does Zion get it's water? Where do Hovercraft captains get their water? The human body needs to function, and without water, we die. If zion is near the center of the earth, where is their water supply?

It would appear so, but how many people go to the engineering levels really? The only time people go down there (as far as I know) is when something needs fixing.... or if certain council members want to talk to certain integral anomalies.... and I doubt they go into such detail!

Not necessarily. If New Zion is as deep as they claim it to be, there should be a wealth of resources there, plenty of different metals and heat energy from the water and magma at such a depth. Coupled with the technique Geoffrey is said to have used to grow wheat, and they could build without having to recycle everything, so to speak.

Yea and the Machines. It isn't clear if they get their food and water in the same way as Zion. Do the Machines actually help Machinists in the real with food and water? Also they make fun of Zion for living in caves and eating gruel but how do we know they don't do that too?

It looks to me as if that is 100% fungus and "fleshy roots," stuff that grows with no sunlight.

In Enter the Matrix, Sparks asks Niobe and Ghost "When I cart your dead bodies back to Zion, do you prefer cremation or the gardens?"  This might imply that areas of soil are kept fertile enough for growing fungus by adding... organic matter which is no longer being used.

I'm fairly certain there's more than just gruel.  The elevator scene in Reloaded seems to imply this.
There's an entire matrix comic about a guy who grows wheat on the surface.  It's not just gruel.  The gruel is probably just for the HvCFTs, as it keeps forever, and is all they need.

You know I think that's more closer to the truth than you might believe. I know in a previous post I jokingly said "and a greenhouse couldn't hurt" but now that I think about it, it wouldn't be totally out of the realm of possibility. Consider this, we know that there is a strong possibility that almost all animal life has been wiped out during the wars (I still think the rats and bugs probably made it though). Any agriculture was almost definitely wiped out due to the sun being blocked. Now although all of this was happening it would stand to reason that some one or someone's got together before the big blackout and decided that perhaps it would be a good idea to get a couple of tons of seeds and good earth just in case , oh well they might want to build a greenhouse.

Another way to go at this would be that since the Machines built (or re-built) Zion they knew that the only way for the city to thrive was a constant food supply. Who knows, maybe they have stores of seedlings just for that purpose.

The thing about water is interesting as well, in a place like Zion it wouldn't be too hard to get fresh water, even if it is recycled. You have plenty of rocks and minerals to sterilize the water. As far as the getting water from snow or ice on the surface, therein lies a question I have always had. If the skies are darkened, the average temperature should drop significantly (theoretically of course) wouldn't that constitute for a second Ice Age?
