I doubt very much that the powers that be in the Machine hierarchy didn't have another stab at cleansing Gray of the virus after his little mishap. They may not have succeeded, but I'm sure the problem isn't as bad as it was before.

That would involve you actually joining both factions for a short while to get to know their ins and outs. This is called 'faction hopping', and we ain't too cool with that.
