It happened to me yesterday right after I sold hyperjump and coded/levelled a new one to lvl 25 so I believe this is the source of your problem. I never had to resave my loadouts when I levelled abilities up though.

Simply put, we are refunding the Information values of all the Abilities on your characters and the cost of leveling them (if they are levelable). so that means we're finally going to be refunded for our levelled Data Miner tree?!?! OMGWTF...
