Why are they attacking these areas? Aqueducts...docks...must be something in the water.

A quick fix for this problem would be to just allow people to declare total PvP, meaning they can be attacked by anyone, including their allies. This would save tremendous amounts of work, and allow a greater roleplay scenerio to develop....
