I have been looking around and cant find where to turn in the finished archive mission tokens. I saw in a thread where they said to go to Sobra shores church but could not find anyone there to do it. Do I have to complete all the chapters before turning them in?

Nope, you get the mission from the organization bookstores. Zion's is in Moriah; Machines' is Midian, Mervs' is in Appollyn. You turn the tokens in to the respective organization collectors (Zion's is in front of the church in Sobra Shores. Mervs' is in Appollyn sort of near the park, Machines' is in Mara sort of near Club Polyvinyl.) only when you're trying to get one of the chapter rewards or the organization clothing rewards.

I found the collector for Zion in front of the SS church, but I have completed archive mission tokens and he's looking for weapon code discs and wont take my token. Is there someone else I'm missing in the area?

Select the other lists on that menu.
