i am trying to update the game for the first time in 2 months and it just keeps trying to redownload the whole game...

i also get error code -29
cant move or delete file (read only or security)
now i am getting some patch error -12's they state something like cant write file from file or summthin

Choose "Send to-->Desktop (create shortcut)" to put a new shortcut on the Desktop. Then, use this shortcut to start the game.

Well then either your game directory is set to Read Only or you aren't logged on as a system administrator and therefore don't have the correct permissions to install files to the C drive.
To fix the problem with read only, go to the game directory and in the folder you should see two folders which begin with an _. Delete those two files. Then navigate up one directory so that you see the folder called The Matrix Online, right click on it and select properties. At the bottom of the properties window there should be two boxes, 1 called hidden and the other Read Only. Untick the box marked Read Only, click apply and then ok. Then try patching again.
If you aren't logged on as a system administrator then the only way to fix that is to log on as one so that the game can patch and have access to the drive so that it can write to the required files.

i have 3 of those _ folders they are named _patchctldltemp _patchctltgtemp and _patchuptgtemp ( i am also sys admin)
Delete all 3 of the folders because they are only used for the downloading/installation of patches so once you start the launcher again the required folders will be recreated to download the patch.
