Everytime I start the game up I have to turn it back on in the graphics option. Anyone else have this problem?
Why won't my anit-aliasing stay turned on?

yeah, it's always been that way. you can force an anti-aliasing level with a couple of commands in the file useropts.cfg, however.
look in your base folder for useropts.cfg, and if you don't have one just create a new text file and rename it useropts.cfg (and be sure you have file extensions showing, so it doesn't end up as useropts.cfg.txt). add the following lines:
AntiAliasFSOverSample = 2
AntiAliasFSQuality = 2
the default when you turn it on in the graphics options menu turns it to 2x A-A, and this way it will launch like that automatically. if you have a nice enough video chipset, though, you can change those values to 4 (i have an x800 xt, and i run with 4x A-A, it runs fine).
if you do run it at 4x A-A, though, keep in mind that bringing up the advanced graphics menu at all will set it to 2x A-A until you restart the game, since that menu has no "cancel" and will just initiate anything set in the menu as soon as you click 'done' or the close window button. as the default is 2x A-A, and the anti-aliasing checkbox will be checked when you bring it up, it will revert to the 2x A-A.

If it is really bothering you log a /bug
The more that get logged the more likely it is to be fixed.
I remember we had to petition like crazy to get the audio settings to save
