Conceptual Analysis:

Biological: Pertaining to biology or to life and living things. In medicine, refers to a substance made from a living organism or its products
Interface:
Method or piece of equipment for interconnecting units or systems which may not be directly compatible.
Program:
a sequence of instructions that a computer can interpret and execute

So, working backwards here, I see a Program (obviously), that is used as a link for a Biological being (human) to Interface with a system (Matrix) which it may not be directly compatible with.  The Intruder isn't directly compatible with the current system, thus why we can't see his real appearance.  The BIP will allow his body to interface with the Matrix in a compatible way.

My guess is that he may be looking for it in reverse. Given that he's looking for something in the Matrix and not in the Real, and that we know he can already connect to the Matrix, and his disdain for the Matrix, I'd guess that he's looking more for a program to interface with the biology of another creature. Perhaps to transfer his consciousness into the body of a bluepill?

That might explain his comments about redpills being useless to him since they're unplugged, being "stuck like this," and we know that the Merv is/had been working on technology to place programs into the bodies of humans in the Real in order to spread his influence or whatever it is Mervs do...

It seems quite possible to me that the Accelerated Man is somehow trapped. Perhaps not entirely trapped within the confines of the Matrix, but if not, then certainly even more confined wherever he is in the Real.

Most interesting, to say the least.

This actually makes sense now. I definitely like the stuff said above.

If he's truly freeborn, and he got stuck here kinda like Neo did in Revolutions, he'd have to be jacked out to get out...but he doesn't have a jack. The biological interface thing would be the only way outta here.

Again the Intruder only shows that he don't give a s*** about us. I concider him as a threat to the whole Matrix itself and for those who think they can "hang around him" to be his best friend..think again. He have deleted Agent Grey and Hyptia, who will be next..the Merovingian or the Oracle? I say to all Zion's, arm yourself and be ready for the worst ever to happent in the Matrix.

Are you that blind as to not to see that a degradation of the simulation, the very thing that these bluepills depend on to live is a direct threat to them? Has that conveniently slipped your mind or do you simply not care about them now?

No, I see that quite clearly. But, sadly, I also see it as necessary loss in this war. I can't see anything less than the death of millions of bluepills ending the Machine onslaught. And even then, they will not be stopped by any sort of surrender. They will be stopped by lack of power only.

Now, if he were out simply offing bluepills one at a time, that might be something to stop. But if by simply lingering long enough he can bring the Matrix down? That's fine with me. The loss of life is tragic, but necessary. It's something that's got to happen in order for us to have any chance at winning this war.

Of course, should it happen, I'd be out there at the pods and sewers evacuating everyone possible. I think most other Zionites would, too.

Based on comments made by the Intruder, and the direction this appears to be headed, I believe the Intruder is searching for the very thing that gave Neo power over Machine tech in the Real.  Many have deduced that because the Source granted the One his power, he was therefore connected to all things that the Source had influence over.  A "biological interface program" sounds like the name given to the tech the One carried that allowed him to fry Sentinels and what granted him and Trinity access to the Machine City.

I'm obviously not the first who has thought of this idea, but I wonder what exactly the Intruder needs such tech for?  Ah well, just something to think about.
