Seeing as how many of them are dropped by totally inappropriate NPCs ("military reports to the General" and the like have been dropped by Agents aswell as Exiles), and the knowledge the player gains from them often doesn't seem to matter anything to the organization's knowledge (Niobe trusted the General despite the references in the LED Agents' documents, no one seems to take the Sarah Edmontons article into account, which also appeared in computer messages by the way).
The document at the end of Mach 3.2.4, for example: it was found encrypted at a dead Zionite's (probably killed by Cypherites) body, and was uploaded to Gray. His link suddenly went dead, and the Operator sent a copy to the operatives' inventory. So it was an official part of the mission.
But I don't remember any Machinist doubting Cryptos' identity, or the Machines trying to cover it up. It's just like it was never dropped.
