I was thinking about this in the shower right before bed and had to reboot my computer to post it...

Beginning of the game: The General and his troops disguise themselves as Agents to wreak havoc. There are several documents to support this.
Soon after: Morpheus was killed by The Assassin, supposedly, by bullets that The Assassin claimed were made especially for him.
A few months ago: The General teams up with Niobe and Zion and warns not to trust The Frenchman. He then provides the group with special "cheat codes" that could enhance their abilities. Anome stole the cheat codes, and trapped Niobe in a construct, and his group Unlimit has been causing havoc ever since. Zion and The Merovingian team up to free Niobe...
Recently: Some connections have been made regarding the powers granted by the cheat code vials, and the powers of The Assassin. One Unlimit operative claimed that The Assassin was mad at them for stealing his power.
My conclusion!
The General is behind it all. The General gave The Assassin cheatcodes to create his amazing power (or the cheat codes and the Assassin's power are from the same source at least). The General then wanted The Assassin to kill Morpheus. Why? The same reason people have been saying for a long time - The General and his troops are the program "souls" of the Sentinels, who no longer have a real purpose. They want the war to start up again so they can resume doing what they do best. And they wanted to accomplish this by spurring along Zion be mad at the Merovingian for killing Morpheus, and thus fighting them, and for Zion to attack the Machines with their newfound abilities from the cheat codes. The wrinkle in the plan happened when Anome stole the cheatcodes to use for his own means. The General wants to stop Anome, and why is this? Because all of the organizations are working together to stop Anome. The General wants them to work against each other.
So what can we expect? If I am right, The General will work on eliminating Anome while at the same time incriminating another org, or creating some other way for the Organizations to clash.
