Somewhere down the line when I get into a Organization and everything, if I ever decide I don't want to be in it anymore is there a way to traitor over to another organization? Not that I want to do this or anything, just asking so I'm not stuck with my character being in the same Org forever if something big happens that sways me over.

It appears that you can just start doing missions for the contact of the organization you want to switch to to regain their faction. I just hit machines faction last night with my solo toon, and ll three contacts were still in my phone. The Zion contact had the mission 'change of heart' available. I'd bet you just do that to regain faction.
