In Enter the Matrix, Sparks talks about "tons of agents" when he sees all the Smiths chasing Niobe/Ghost. He does recognize that he's Smith, though.
In Reloaded, Link refers to them as unknown code structures (paraphrased), not agents.
And Bane's operator on the Caduceus uploaded Bane's RSI together with Smith without even noticing it -- neither meanwhile nor afterwards. Obviously, he still saw Bane on his screen after Smith had taken over him.
Was Smith able to alter his code as he wanted?

Sparks: - Niobe called him and said "Get me outta here, Sparks, I've got Agents right behind me." He probably didn't recognize Smith, and he probably knew they weren't normal Agents, but he could probably recognize that the Smiths had the same appearance and knew they were the Agents that Niobe was talking about. - His later comment was "multiplying Agents," but he doesn't say anything about Smith.

Jax: - Operators are typically standing next to the person's personal processing unit when they answer the phone so that they can remove their cranial jack and help them out of the chair. It's very likely that Jax didn't notice that Bane was smithimilated because he wasn't at the operator's console to see what was going on.

I already coined that on the GameFAQs message board for The Matrix a few months ago. My old term was "smithify" but I like "smithimilate" better :smileyhappy:

It all sounds borg to me. As for the whole agent thing when that Hovercraft and the code is going all lightning. This is a symbolism of Smith either getting the ORacles or Sati's powers(Sati is Weather) and using them to the extreme, this would be explained by the Fat Rain used in Super Burly Brawl.
