I think they knew Zion's location primarily because they built the
blasted place. :-/ The whole thing is staged, I hope you realise.

They never stated that the Machines didn't know where Zion was. In fact, in one scene in Reloaded, Lock mentioned previous attacks to Zion that they've had to defend themselves from.

If you're referring to the whole "Zion Mainframe" thing, that was so they could enter it and cause havoc.
