For what its worth I don't see any harm in it, sounds like an interesting storyline in the making.

But others in our faction have agreed to temporarily join other factions should the need arise.



I wouldn't. It causes friction and confusion. I've roleplayed an Agent in my past Events and never left my faction. The little name under your Handle shouldn't make a big difference. Heck, IC you wouldn't see someone's faction name floating in the air, you'd have to walk up and ask "Who do you work for?" or "what are your beliefs?"
If you're running an RP Event and will have decent RP'ers participating, there should be little need to swap factions. It would add a nice bit of dramatic flair but... it isn't 100% necessary.
